Take it one mod at a time so that when you go to move the extracted files to a folder with their original ESP, you can simply drag and drop everything in as opposed to having to find out which files go with which mods. I would NOT recommend extracting all your BSA files at one time. However, it's so worth it in the end to open up so much space on your load order. It could probably take you a few hours to do. The process of unpacking all the BSA mods, creating loose versions of them, installing those, merging them all, and then taking 4 minutes to load up the game and save so I can test to make sure everything works is. This ensures that all new features that are added to FOMM will be available for both games. Instead of having two different managers, one for Fallout 3 and another for Fallout: New Vegas, FOMM is able to manage mods for both games from a single install. I've recently started merging my weapon mods together as well, as they take up the most space on my load order. Experience all the sights and sounds of fabulous New Vegas, brought to you by Vault-Tec, Americas First Choice in Post Nuclear Simulation. This version of FOMM is the first step in expanding the scope of the mod manager. If you wish to merge them, you will have to unpack the mods using something like Bethesda Archive Extractor and create a loose files version of the mod to install. Otherwise the items from those mods will be invisible in-game. While sorting, BOSS checks for load order errors such as incompatibilities and missing requirements, and notifies you of any issues. BOSS can help with that, by providing automated load order sorting that's simple to use and fully customisable. A quick heads-up though, don't merge BSA files. Setting the right load order for your mods is a crucial step to enjoying a stable modded game. Just follow them step by step, it's pretty simple.

This was also recently posted to this subreddit, and I found it helpful. I used this tutorial for merging plugins.
